On many 90% high-efficiency furnaces, the flue/vent system must be installed in a very specific way so it safely vents outside and remains watertight.

In this case, the flue pipe was not properly routed/terminated to the roof cap, which allowed moisture intrusion and improper venting. The correct setup requires the venting to penetrate the roof cap and exhaust properly outside the hometo code.
